SMOKE ON DA WATER!
"Improvisation is not an excuse for musical laziness" - Fred Frith
"[...] things that we never dreamed of doing in Crimson or in any band that I've been in," - Tony Levin speaking of SGM
Smoke on the Water - Not an intro, just a guitar riff - probably the greatest riff ever, but not really an intro (at least how I define it)
Some of my favorite Prog intros;
Pink Floyd-"Echoes", "Shine On You Crazy Diamond"
King Crimson-"Larks' Tongues In Aspic (Part 1)", "Starless", "The Great Deceiver"
Yes-"Siberian Khatru", "Starship Trooper", "Close To The Edge", "Sound Chaser"
The Mars Volta-"Cassandra Gemini", "Day Of The Baphomets", "Cygnus...Vismund Cygnus"
Rush-"La Villa Strangiato"
Emerson, Lake & Palmer-"Trilogy", "The Barbarian", "Toccata"
Robert Fripp-"Breathless"
Bruford-"5G", "The Sahara Of Snow"
If I had to pick just one... FAR from being among my favorite tracks, but the intro is pure magic to me (I wish the whole song were like this) Genesis - Eleventh Earl of Mar
There are a whole host of others from a myriad of artists, but that one jumped out at the question just a little further than the rest of the crowd...
OMG..................just remembered another favorite...................
A YES song from 90125 called CHANGES !
[NO -- not the David Bowie song.]
Changes was originally (brought in as a demo and) written by Trevor Rabin; the fantastic intro was added later after being written by Alan White.
A few more recent entries:
Spock's Beard-At the End of the Day
Transatlantic-Stranger in your Soul
Porcupine Tree-Blackest Eyes
Echolyn-Island
Eric: "What the hell Hutch, it's all Rush, what if we wanted a little variety?"
Hutch: "Rush is variety, Bitch! Rule number one: in my van, its Rush! All Rush, all the time...no exceptions."
From "Fanboys" 2009.
Not mentioned yet:
King Crimson's "Prince Rupert Awakes" from Lizard
Strawbs' "Grave New World" - just love that Mellotron brass blast
Lou
Looking forward to my day in court.
FZ - It Must Be a Camel
The early Yes was great at crafting arresting intros/overtures for their cover versions, too: "No Opportunity Necessary, No Experience Needed," "Every Little Thing," "Something's Coming," "America"...
Hurtleturtled Out of Heaven - an electronic music composition, on CD and vinyl

Speak to Me--Pink Floyd. How many bass speakers were laid low by this opening?
Lou Reed--Sweet Jane
Bowie--Future Legend
The older I get, the better I was.
Anglagard's piano intro on Jordrok (IMO) ushered in a new era of progressive rock.
Sticking with the Swedes, Anekdoten's Karelia is great stuff.
PFM's Introduzione, which IMO is incomplete without Impressioni di Settembre following, is a thing of sheer beauty.
From a dark standpoint, Univers Zero's La Faulx's drone intro with the... incantations (?) is about as spooky as you can get.
Do complete songs (if part of a suite, I suppose) count as intros? Pallas' March to Atlantis serves as a nice lead-in to the Atlantis track. Of course, they/the record company/Eddie Offord decided to not put them back-to-back so I guess it doesn't matter.
and yet:
Tough to beat Watcher of the Skies though...

Genesis - Calling all Stations
Nightwinds - We Were Young
Big Picture - Shine On
Multi Story - East / West
Peter Gabriel - Moribund the Burgermeister
Xanadu was the first thing I thought of, but someone else already mentioned.
From Rush I also like Limelight and Spirit of Radio
From Genesis maybe Behind the Lines and Dance on a Volcano.
Best proggy intro to a non-prog song: 1984 --> Jump (Van Halen)
^^^ when I saw 1984, I assumed you were gonna say 1984 pt 1, by Anthony Phillips, which was a good reminder for me that that (1984 pt. 1, by Anthony Phillips) indeed has a killer intro. (not to be confused with Prelude '84, which is not so killer)
