    My favourite is

A nice epic track from 1975, by Zagreb's artist Drago Mlinarec.

I can't think of many. There's one on Tangerine Dream's Stratosfear album that features one but in the album sleeves it's listed as "mouth organ."

Burnin' Red Ivanhoe used harmonica on some of their songs, e.g. the version of Tingeltangelmanden with Povl Dissing - see the link.
Ticks several prog boxes: it has got flute and, during the long coda, harmonica and mellotron together.
One of my favourite all-time songs, in particular for the stunning guitar work.

Supertramp's intro (and also outro) to the song 'School' was taken from Ennio Morricone's freakin' unique piece "L'uomo dell'Armonica", not credited.

^^ Yeah that is just the Morricone's piece I was talking about: 'Man With The Harmonica', from the famous soundtrack 'Once Upon A Time In The West'.
As an amendment to my previous post - honestly speaking, I know that that Supertramp's intro is rather a variation on the Morricone's piece main theme.

P.S.: Those who still are not familiar with Ennio's works I highly recommend taking a long trip through the really great PE's forum thread entitled The "Official" Ennio Morricone Thread.
