There is a version of Norwegian Wood by Brazilian artist Beto Guedes, who I think may be considered progressive.

Not exactly a prog-band but The Ancients did an awesome version of RAIN, sort a slowed down gloomy-vibe version and the lead singers voice is deep and cool as well..
Not sure if it is on youtube as the CD has been out-a-print for years...

Eleanor Rigby seems to have been a popular choice for covering. Australian band the Zoot did a very strange re-imagining of the song, and it was a very successful single.
I didn't like it much, but at least I gave them marks for thinking outside the box. Up till then they had been just another pop band more or less in the bubblegum mode.
Steve Hahn recorded a nice version of Norwegian Wood on Chapman Stick.

Hendrix did a few, Day Tripper on the BBC sessions, and he was doing arrangements of Sgt Pepper's title track only a few days after the album's release.
Whitesnake also did Day Tripper, (OK, not really prog...)

I believe The Carpenters' first hit was a cover of Ticket To Ride. Maybe not prog - but if Whitesnake can be mentioned, so can The Carpenters.
"It's All Too Much" was also covered by Journey on the "Look Into the Future" album.
