Well, there's lots of Genesis with 12 string guitar on it, that was the foundation of the Gabriel era sound. One of the more significant changes in the trio era, apart from the shorter songs with "simpler" lyrics, was the absence of 12 string.

But to pick one favorite, today, I'm gonna say Ripples.

As far as Genesis goes, Entangled and The Cinema Show are very nice examples.

And You And I showcases the 12-string guitar nicely as well. I'd probably pick that above all others.

YES - And You and I, with Steve Howe's mesmerizing guitar intro.

Ian Anderson plays 12 string on "Sweet Dream", a song I've always really enjoyed.
"And your little sister's immaculate virginity wings away on the bony shoulders of a young horse named George who stole surreptitiously into her geography revision."
