Just one CD spanning their entire catalog?
It was hard to get down to a CD. This is what I came up with:
1. Even Less (fade out last minute)
2. Trains
3. Lazarus
4. The Sound of Muzak
5. Waiting Phase One
6. Drown With Me
7. Blackest Eyes
8. Arriving Somewhere Not Here
9. My Ashes
10. Anesthetize (fade out at 12:15)
11. Stranger By the Minute (This Is No Rehearsal can work here instead and is a minute shorter)
12. Shesmovedon (Deadwing version)
13. Collapse the Light Into Earth
The iTunes running time is 86.6 minutes, but you save 6.5 minutes with the fadeouts, so you can either swap track 11 or be tight with the edits to make it fit.

I'd be open to a two disk set. My CD case in the car has several two CD comps. In a couple cases I took all the songs my wife can stand from a particular artist and jam another with stuff I can play when she's not in the car (Pink Floyd, Rush, Marillion).
I can see opening with "Even Less" but "Blackest Eyes/Trains" is an unbelievable one-two punch. YMMV.

It is. I was trying to avoid it because it's so intuitive, but if you swap the order of Even Less and Blackest Eyes, Even Less fades into Arriving which probably works better there too.
smcfee's list is pretty good, perhaps a little too skewed to later PT but not a bad summation. I have one disagreement: Anesthetize should be included in full, or not at all.
I think you could drop one of the two "epics", Arriving.. and Anesthetize. Personally I would drop Arriving. That would leave room for one or two representative tracks from their earlier period. I'd suggest "Up the Downstair" and/or "Burning Sky" and/or "Synesthesia". After "The Sound of Muzak" would be a good place to insert those. I'll let you do the maths to figure out the playing time.

Well, if you prefer it that way, that's your prerogative... but it seems to me that chopping pieces out of Anesthetize is destroying the whole point of it. for example, the middle part is my least favourite part, but no way would I want it removed; the sudden transition from loud crashing chords to quite languid music is magical, as though someone has just been anaesthetised.
The 2-disc Stars Die compilation is a pretty good encapsulation of the "psych" era, so all you need do now is decide what goes on discs 3 & 4 to cover the era from Stupid Dream onwards. I'd want "What Happens Now?" to appear in there somewhere, as i consider that the only essential track on Nil Recurring.
